Label A Message As Junk Or Not Junk

When I am using Thunderbird and receive a junk email, it doesn't always move it to the Junk Folder automatically. Most junk mail does move there when I first receive it, but it seems that about a third of junk email I receive shows up in the Inbox first. If I uncheck the 'junk' icon (the orange flame looking thing) and re-check it, the email then moves to the Junk folder like it should. I have gone into Account Settings - Junk Settings for this account and set 'Move new junk messages to' and then selected my junk email folder, but some junk emails still show up in my inbox first. I've also tried checking and unchecking the 'Enable adaptive junk mail controls for this account', but this also does nothing. Sorry I think I may not have clarified the problem completely: Thunderbird automatically marks the message as junk when I receive it, so Thunderbird KNOWS IMMEDIATELY that the message is junk, before it receives any type of input from me at all. Why, then, does a message that is already marked as junk, still stay in my inbox?

I DO have a dedicated junk folder, and if I select the message, click 'Mark as NOT JUNK', and then click 'Mark as Junk' again, then it goes to the junk folder. They do not I never suggested it was a problem for the majority, but it is clearing a problem for some. I have read many posts on other forums too where people have this problem and I haven't seen a solution yet.
I thought perhaps if I waited, updates would fix it, but I have applied many updates since I installed it and it hasn't fixed it. I have tried every way of configuring the Junk Mail controls I can think of and it doesn't change. I have always got on well with Thunderbird, I don't really want to find another mail program, but as it stands, it makes it very tedious to use. Please add me to the moans. I didnt pay for Thunderbird, so I haven't complained. However this is new behaviour since upgrading (to 3.1 I think).
Email is correctly detected as Junk, and marked accordingly, but doesnt move into the Junk folder unless I click on the Junk icon twice - to clear it, then re-mark it as junk. Mail I hand mark as junk disappears correctly immediately. Previously Thunderbird junk-marked email used to go straight into Junk. Now it's sort of good to see the auto-junk email before clearing it (hence I assumed it was a 'feature'!), but it is time-consuming to have to do this for each email it marks. I did wonder if it was a result of it passing through a spam-assassin filter first, giving it an X-Spam rating (which of course marks the score on the email, albeit with a light touch in our case - sadly one of our email clients actually sells Viagra.)? Anyway, it would be good if I could go back to weekly reviews of the spam filter, and not having to double click on every junk email I have trained it to detect!
Do you regularly compact the message folders? Compacting is something that needs to be done regularly in any email program. We recommend weekly, but many of us do it daily. When done often enough, it can be an extremely fast process.

Not doing so can lead to problems like those you are experiencing. See this about how to and why it's so important: If you haven't been doing that before, first back up your Thunderbird Profile - then compact all folders. If 'compacting' them (and leaving a long enough time for the process to complete) doesn't fully resolve the problem then do the following on each account: Close Thunderbird. Find and delete all of the files with the.msf file extension in your profile folder/Mail including your Local Folders, especially if you are using the global inbox. You must have 'View hidden files and folders' on and you need to set 'hide extensions for known file types' off (just below View Hidden) if you are using Windows. These are your mail summary files and do not hold any messages themselves.
They will be rebuilt the next time you open each folder in Thunderbird. Compact all your folders when you have completed this. To avoid this happening again, see the tips in these articles.
